Message the runners like a port-job does. All the extrude-hone is doing is smoothing out the inside surface of the runners by forcing abrasive media through them. I suppose if you were to let the machine run for extra-extended periods of time you would be able to increase the volume of the runners even more, but I would tend to think you would run into problems such as inconsistent amounts of material taken off of corners, possibly breaching the part.

I would say the best thing you could do with most of your time on an engine build in this area is within the heads; namely the valve bowls and combustion chambers. Port-matching the upper to lower plenum interface as well as the lower plenum to cylinder head interface is the best thing you can do upstream of the heads...... that, and 2.5" intake piping with a certain set of intercoolers and dual intake. :)
